Both sides then created chances as Jamie Brotherton fired over and Nat Hubert had a effort saved for Worthing, while Whitstable’s Jake MacKenzie hit the bar and Michael Everitt headed wide.
The hosts doubled their lead on the stroke of half-time when James Morrish volleyed home.
Hubert shot over and Brotherton had an effort blocked before Whitstable made it 3-0 through Buster Smissen in the second half.
Sean Raggett then completed the scoring in the last minute as Rebels dropped a place to 10th in the table.
